Battle droids don’t work for Vader. That’s the separatists. Maybe a few stragglers but not the army. They mainly worked under Grievous

Separatists and the empire were both led by palpatine. Obviously there would be an image problem if they kept using the droids post clone wars but for all intents and purposes I doubt they cared much about that given they already had total control of the republic by the time order 66 was executed

Depending on the source material, there were small sections of the Separatists that continued to fight after Order 66. So no, they never worked for Vader and Vader never led droids
